64bits on Windows is supported by CMake, *and* by CGAL cmake scripts. The issue is elsewhere. Probably you have an issue with needed dependencies. My cristal ball is out of order today. Please give us more information.

That is not expected either. A Win32 program is supposed to work well on a Win64 machine.
