I had a similar problem before, I think that it was because cmake may give priority to the system library folders instead of the ones you've given. I don't remember the solution that I used, but I think that you might be able to solve it using the interactive CMake interfaces - either "cmake-gui" or "ccmake" (the latter if you don't have a graphical interface). You can use them to change manually the paths to GMP and MPFR (see section 15.8 of CGAL's installation doc to see which variables must be changed).

I am trying to build version 4.7. The configuration stage goes well, and finds the updated GMP and MPFR I've installed in non-standard locations. However, at the link stage of the build, the libraries link to the outdated system versions of the library instead. 

Why is this happening, and how can I prevent it?
