You still didn't specify which CGAL package/algorithm was used
to obtain the ellipsoid, and how. Without this information, I
can't be very specific.

All I can say is that if you would use Approximate_min_ellipsoid_d,
using a discretization of the tool as the input point set, then you
would get an ellispoid that encloses the discretization of the tool,
and this ellipsoid would probably look much closer to what you want
to have in the rightmost image.
