You could also use Complex_3_in_triangulation_3,
the data structure used in CGAL to represent
3D meshes, see 3D Mesh Generation chapter in
the CGAL manual.

It depends on the exact nature of your data but Combinatorial maps
can be useful [1,2]. In general, you can use Nef_polyhedron_3 [3].
