Hi Nikos,
what classes do you use in Amira? Do you have a developer version of Amira, such that you have an API and can write/extend your own Amira Modules in C++ or only a "user" Amira (load, display and process data).
What modules/classes do you use - please write more about your project - without specific information it's hard to answer.

Hi Nikos,
cgal is not yet incorporated in Amira, we are working on it, but only
internally with a developer licence.
If you have a developer version of Amira, of course you can download cgal
and work with it, but in the end you will always have to cast your cgal
classes to the existing Amira classes and vice versa to combine the power of
the two. But of course it is possible.
Note, that if you use cgal for free, you have to publish your results (see
the licence terms http://www.cgal.org/license.html)
