Hi, Amir,
A detailed instruction has been presented In my previous post.
Did you try it ? You only need to build boost 64-bit in practice.
I am working under win64, CGAL works fine.

To avoid the weird behavior of cygwin-cmake, why not just rename
c:\cygwin folder to another name when you compile CGAL or uninstall
cygwin-cmake ?
