I am getting the "running from cygwin" notice in cmake even when I installed
the brand new cmake 2.8 version (and it does show that I am using 2.8 in the
log). And still - no STL. I am beginning to think that it may be a problem
of the VC2008 directory structure not matching something that CGAL makes.

I am quite sure the one you launched is not the cmake from cmake.org but one

from cygwin.org. The difference is probably the way they deal with
environment
variables, and system environment variables.
